Era has been horribly violated by Acnologia and mage fighting. Acnologia releasing devastating breath attacks that go on for miles on at least once occasion, through Era.

    Let Era Die.

Make a new city to replace it, and make Era Ruins a location somewhere else. Give us something new to play with .-.

It's this or we try and reconstruct Era... Because I don't think the Magic Council will just let Era go just like that...

The Magic Council should have the common sense not to rebuild the same thing they had before,  and go rebuild somewhere else to improve.   If they rebuild Era like it was before,  they'd be some pretty dense motherfrumpers.

They should leave Era as a monument to the occasion,  desolate ruins,  with a literal monument in the center marking the day,    then rebuild elsewhere and not waste further resources on clearing the wreckage.

They need a New Era up, and they need it ASAP as quickly and efficiently as possible as this is a major opportunity for enemies to take advantage of the situation.

The New Era should be something well built and defensible.   A city in the mountains with obvious fortifications.   Something like this:

    http://gordontarpley.deviantart.com/art/Alps-Cottage-169035036

This is tucked into the mountain,  walled in,  with towers surrounding it.   The large main tower would be the new Magic Council building.

I don't know about the new Era, but I definitely agree with letting the old one die.

After the event, the city and the environment have been so badly damaged that it would take less effort and resources to build a new city from a scratch. Plus, if it was rebuilt we'd have to take into account that with the damage done to the ground the aftereffects would never dissappear, no matter how much effort is poured into the rebuild.

But please, whatever you do, don't name the new city "Neo-Era" or something like that.

The old ground has definitely become less stable. Even if they tried to rebuild Era there is no way they could also repair the land, and the huge gouges and craters. So rebuilding it would be pointless anyway as the city would never be the same anyway.

The only beef I have with this place in particular is that none of this is stopping a motha humpin dragon.

Nothing stops a dragon. That image however, has natural defenses on all sides. The city being entirely shielded from view from two sides, the natural barriers of the mountains on either side of it serve as the best shield they could hope for without magic. With more mountains to the right and what looks like would be more of an open path down to the left.

These would, in fact, deter a dragon due to being unseen from those sides, and the fact that few effects would go through the entire mountain. Only the breath attacks of the higher powered dragons would do so. In which case there's no use in trying to defend, but to throw your best mages at it and hope one of them slays it.

What you see as a well defended city is my giant frying pan.

Dragons fly. Any barrier that is not dome-like is just for the victims not to get out. But hey, w/e, it's not like I really mind how the new city will be.
